Concerning the mystery RR car: Fox screwed up. The "X" at the end means the car is not owned by a railroad - but that includes the military, I must admit. However, MNCX is listed as owned by Metro North Commuter Railroad (!) according to http://www.pwrr.org/rrm/index.html. At least that explains the blue paint! Also see http://www.modelrailroader.com/trn/default.aspx?c=a&id=195, which explains the asterisk at the previous site. I suspect that the track might not be on today's track charts if it's disconnected to today's rail network. As for "top secret" track 61,... oh, geez. Take a look at http://www.gricer.com/gct/1-line-a.pdf located at http://www.gricer.com/gct/gct-intro.html, although the plans themselves are out of date.
